The Thunderhawks won for the first time since 1984, the meet's second year of existence.
A computer failure prevented final team scores from being obtainable.
But the two leaders battled tooth and nail from the start to the final event.
The Jacks had beaten the Hawks 98-88 on the final event in their recent dual meet.
Moorhead took the medley relay over Grand Rapids with Bemidji failing to score.
But Paul Voss and Adam Falk went 1-2 in the 200 free to get Bemidji on the board with Nick Nyberg fourth for 40 points.
Matt Wilcox followed with a win in the IM for another 16 points.
Dylan Hoven made it three straight wins, taking the 50 free in 22:27 to put 16 more points on the board.
Moorhead and Detroit Lakes dominated diving where Dylan Tillemans was ninth and Gunnar Nelson 11 for only six Bemidji points.
David Flickinger of Moorhead took the fly where Paul Voss was third and Falk fifth for another 22 Bemidji points.
Wilcox than claimed the 100 free in a record 48:22 edging Hoven by a second for 29 Bemidji points.
Wilcox snapped the old mark of 49:35 set by Jeff Schneider of Moorhead in 2002.
The 500 went to Carter Rohling of Grand Rapids over Nyberg by a second with Pat Voss 11 for a 15 point event.
Bemidji then lowered its own 200 free relay record to 1:31.03 with Hoven, Paul Voss, Falk and Wilcox. It set the previous record last year at 1:32.64.
The B Team added six points with Nick Gubbels, Seth Olson, Tyler Hemp and Matt Arndt.
It was Gavin Grismer of Perham winning the backstroke where Grand Rapids went 2-3-4 to gain ground. Bemidji failed to place.
Quillan Oak of Detroit Lakes paced the breaststroke where the Rapids went 5-6 to gain more ground as Bemidji managed only Olson's tenth place for three points.
The Jacks closed with a rush, taking the 400 relay in 3:25:34 with Falk, Hoven, Paul Voss and Wilcox.
But the Rapids was second and fourth while Bemidji had a ninth place for 40 points to the Hawks 48.
Bemidji hosts Thief River Tuesday night and competes in the Section 3A True Team meet Saturday at Detroit Lakes.
